Unlike the previous 2 versions of the game, Nook Points have 2 benefits in AC:CF.
1) Point value increases your 'member ranking' which in turn gives you discounts when shopping.
2) [NEW Feature] Points can be spent for exclusive 'Nintendo' items.
EARNING POINTS:
You recieve 1 point for every 100 bells spent in Nooks store.
Points can also be recieved by selecting 'Visitor Points' on the PTM(Point-Tracking Machine).
--you can only recieve visitor points once a day, if only get 3 points from your own towns machine, but 5 points from another towns machine. (so always opt to get points while visiting, instead of from your own town.)

You can only purchase one Nintendo item per day, and you are limited to only 100 total per items.
NOTICE: points max out at 50,000 so be sure and spend your points on Nintendo items before making regular purchase's and earning more points.
Also keep an eye out for 5x point specials that Tom Nook has, these are the best times to purchase expensive items and rack up those points.
